Under the colors menu (i beleive) there should be an option to set the transparent colour. You will then have 3 options. Use the eye-dropper, select a color from the image pallete, or use the current backgronud colour. Also make sure your image is 256 colours (8-bit) or less before you set the transparent colour as a high colour image won't let you do this.
